You should be applying filter on Headers and while doing that make sure there are no empty column headers.
To Clear any existing filter you can use Filter activity and checkbox the property: Clear any existing filter

as per the above screenshot of the table I have filters in rows and columns also and no empty column headers are present
This is Pivot Table you are trying to filter. UiPath provided out of the box activity that is Activities - Filter Pivot Table
Use this for filtering.
