In my automation process, I am not able to eliminate some Hardware clicks. Could not do all simulate clicks. Does it mean that, when I move the mouse or keyboard during bot run, the focus gets shifted?

Yes.
In addition, we cannot click or type into target element if it’s outside of desktop or hidden by other window.
